It is very simple. Electric flux is equal to the electric field, multiplied by the area you are analyzing (in this case, the area of the cap), multiplied by the cosine of the angle created by the normal line (the line perpendicular to the surface of the area) and the direction of the field lines. Since the caps go across the top of the capacitor, the electric field lines run parallel to the cap and since the angle created by the normal and the electric field line is 90 degrees, the cosine of 90 degrees is zero, therefore the flux is zero.
